I was pleased to get rid of all my malware and spyware using ccleaner, malwarebytes, and spybot, but now my computer doesn't want to run right its doing two very strange things

The First thing is My Computer doesn't want to boot up now.
Most of the time I have to boot my computer in safe mode to get it to open
It will Either freeze at the windows loading screen or get no further than the screensaver and just sit there.
I don't have the windows install disk anymore so that's out of the question,
It will not boot up in last know good configuration or debigging mode but it will boot up fine is safe mode
Sometimes I can restart it from safe mode and it will boot but this can take up to three or four trys.

Problem 2: When My computer does manage to load up finally after about 15 minutes when everything is loaded For some reason I hear a loud Error Sound that beeps just out of no where and for some reason I'm not For sure.

This just started happening when I cleaned my PC, I used registry booster to check my registry's says there all fine, Malwarebytes has picked up nothing as far as malware and I use AVG for virus protection and it hasn't picked up anything nor has Spybot.

I geuss my question is Why won't my pc boot up past the windows load screen or the screensaver, and why does it load up in safe mode fine? And where is this Error Sound coming from? Can someone help me figure out whats going on please?

If you cannot follow any of those steps, then please create a new topic in that forum explaining what happened when you tried to run each of the tools in the instructions, and the expert who helps you will be able to suggest steps to take to get the tools working.
