Is it safe to run Malwarebytes on an SBS 2003 server?
Reason I ask is I know some antivirus programs recommend excluding some directories and files as they may give false positives and screw up the server.

I'm not aware of any problems with SBS 2003. In the event you thought you had a false positive, regardless of the OS, the best thing to do is to choose not to take any action and then re-run a scan in /developer mode, and submit it for analysis in the False Positives forum. Instructions are here. You could also submit the file to Jotti or Virus Total for analysis.
Depending on what AV and firewall you use, you may have to set exclusions in those programs so that they and MBAM can coexist peacefully. See this topic for more information.

Please post back is there are any issues, or is theres anything else you need?

No trees were harmed in the posting of this message...however an extraordinarily large number of electrons were horribly inconvenienced.
