Hey everyone,
I installed Malwarebytes and as soon as I activated the protection module all my shares being hosted from this machine no longer work. If I un-install Malwarebytes all my shares come back. So my question is, is there a way to benefit from malwarebytes protection without losing my shares.

What operating system is this and what service pack level?
Do you have Netware installed on this system ?

I've checked with a few other people and they've not seen or heard of this before either.
I will try see if I can duplicate it a bit later on today and get back to you.
Is this on a Domain or just home networking? NT4 or AD ?

Is this a 32 Bit version of XP or a 64 Bit ?
I've just tried to duplicate it on 32 Bit Server 2003 Enterprise and on 32 Bit Windows XP Pro w/SP3 and neither system has an issue with installation, updates, or shares missing.
At this point I would have to believe that it something specific to your box only, possibly from some other application, setting, or Malware.
I would suggest doing this so that we can review your system and see if we can detect any basic issues and if needed we can progress and look deeper into it.

During this scan and cleanup process you should not install any other software unless requested to do so.
