What exactly are you referring to with regards to a 'boot time scan'? If you're talking about a scan that runs at startup, then scheduling it on reboot is the way to go. If you're referring to something else, such as a scan running prior to Windows startup, then we currently have no such option as we've not seen a need for it (we're better at catching threats when they're active/loaded than we are at trying to catch them before they load).

Additionally, should you ever become infected with something that when loaded prevents Malwarebytes Anti-Malware from loading, you always have the option of using Malwarebytes Chameleon which has proven quite effective at dealing with getting Malwarebytes Anti-Malware running in hostile environments.
